I've played a few of these "build your own ship/mech/bot" games before, and in almost all of them there are usually ways to "cheat" the part placement rules. I've already found a way to do that in this game.
For this one, having a slower computer probably helps. Basically there's a millisecond of "White" (place-able) indicator before it turns red when you try to place a part on top of another. If you click really fast on the mouse and move your cursor back and forth over the part where you want to place it, you can usually place it there.
If you absolutely need proof of this, PM me and I can provide in-game pictures of illegally placed parts. (don't have them yet, but I'd be willing to make them)
On a similar note, I've noticed that you can place the blade weapon in the non-existent gap between two placed long-armors, without fail.

Kerbal Space Program has this expoit also, just seems like a part of life in construction based games..

I've tested, and even with the part-placement glitch, the game still (most often...or eventually) figures out something is outside the limit box. So that's not the issue.
And "sciguystfm", it currently doesn't matter. This is basically a demo at this point. We currently have unlimited budgets, unlimited part restrictions (I imagine there will be an "unlock progression" as you complete campaigns in the full game.
The problem arrives from it simply becoming too easy for a player to make an ultimate machine given any limitations.
For example, say there is a level with an ABSURDLY small bounding box (thus limiting the size of the bot I can build). Normally this would limit the amount of things I'd be able to place on my bot. I'd have to make space usage choices. "Do I want to use the limited space for a cannon, or armor?
But with this glitch I can bypass these limitations, and put armor EVERYWHERE, even where there are currently parts. This artificially reduces the difficulty.
Blah blah blah, if you don't get why this will impact campaign gameplay by now, then I'd consider dropping a grade.
