I'm on a Thinkpad with a Intel 4000 graphic card.
The first time I started the game, everything was fine and I was able to play with a pretty good framerate.
I changed the resolution and made the game run in windowed mode.
Now the game starts but the screen is black and nothing happens.
I deleted the game and unzipped the archive file again to get a new install, but nothing seems to work.
Is there a registry key for the windowed mode that I should delete?

Yes, there is a registry key for that: HKEY_CURRENT_USER/Software/Spiderling Games/Besiege Change the Screenmanager Is Fullscreen mode_h3981298716 value to 1 or simply delete the folder.

I suggest making sure all your drivers are up to date, this can help fix the issue.
In the next update we will be adding fullscreen/windowed mode to the config file making this easier.

I can confirm this issue. GTX 970 3x4k Monitors Ubuntu 14.04
First launch works, second fails. In addition, the resolution doesn't update on resize (until workaround is applied)
Workaroud: edit: ~/.config/unity3d/Spiderling Games/Besiege/prefs
and set the value below from 1 to 0 <pref name="Screenmanager Is Fullscreen mode" type="int">0</pref>

I have the same problem with the black screen. I downloaded the latest driver, basically followed every step of suggestion from the devs. Still the game opens in a fullscreen window filled with blackness and despair. Only the music appears. I have a GTX 860M and i7 processor, run on a Windows 8.
I really don't have a lot of experience with changing registry stuff, if that's where the problem lies, I would be eternally grateful if someone posted a a step-by-step on how to do it.

I will post a new topic with more detail because this topic may be more general. I have noticed that I get a black screen when I have SLI enabled. As soon as I disable SLI the game launches no problem. It might help some that browse here.

Setting your screen resolution manually in the config file can also fix the black screen issue.
