Try going to D:\Programms\Steam\steamapps\common\Besiege\ and right clicking on Besiege.exe and running as administrator.
I had the same issue with these two missing files and doing this fixed it for me.

For what i've seen so far in threads in which i suggested to try it, it seems that this solution is no holy grail.
